For the Friday and Saturday midnight shows at IFC, there are overlapping timeslots. But just for those four shows. Everything is in the big cinema at IFC except shows marked with "theatre 2", which are in the middle cinema there. Oops. You’re right. All the IFC shows are in the same cinema, so you'll definitely be able to catch one after the other, and even have time to use the bathroom. The only possible conflict is if you try to see simultaneous shows at both IFC and Japan Society on July 1st and 2nd. No overlap on 6/20, or any other day.
